Killing enemies in the Throne of Thunder raid is one of the main ways to gain reputation with the Shado-Pan Assault faction in World of Warcraft. This raid was introduced in Patch 5.2 and features encounters with 12 bosses (13 if you count the heroic-only boss, Ra-den).

Collect Shado-Pan Assault Insignia's
Shado-Pan Assault Insignia's can be collected in a few ways. Firstly, they can be found in the daily reward caches granted at the end of all the dailies. These are the Arcane Trove (Alliance Dailies) or the Sunreaver Bounty (Horde Dailies). They can also occasionally drop from the gold chests at the end of the Treasure Trove solo scenario. Each insignia grants 100 reputation when turned in.
You can also gain reputation by completing a limited number of quests. If you save at least one of them, you can get to friendly without killing any raid bosses. You can also enter the Throne of Thunder raid to earn reputation by killing enemies. Do Shado-Pan daily quests
Once you reach level 90, you can increase your reputation with the Shado-Pan by doing daily quests at the Shado-Pan Garrison in the Townlong Steppes. Here, you will attack nearby Yaungol, Mantid, and Mogu outposts.
Every day, you will be able to do the daily quests proposed at the Shado-Pan Garrison in the Townlong Steppes. These daily quests will send you questing at one of three questing locations, where you will do four warm-up quests before doing a final quest, which involves killing an elite mob.
Each day, you will be able to choose a Shado-Pan NPC to accompany you through the quests, helping you fight your foes. You will also sometimes be offered a challenge quest at the Shado-Pan Garrison, where you will need to defeat a Shado-Pan champion. If you succeed, you will unlock the help of this NPC for your daily quests.
From a reputation-grinding perspective, you will earn 250 reputation from each of the daily quests, meaning you will earn 1,250 reputation per day. If you get a challenge quest, then you will earn an additional 350 reputation.
You can also earn another 400 reputation per day by doing the Shado Pan Work Order at your farm.
Note that you can easily reach (almost) Honoured reputation by simply doing all the Shado-Pan quests in Townlong Steppes.
