To increase your Shado-Pan reputation, you can collect Shado-Pan Assault Insignias from gold chests. These can be found by farming Zandalari Warbringers and Warscouts. Both mobs drop insignias and bags that contain Pandaria rep tokens, including Shado-Pan.

To increase your reputation with the Shado-Pan Assault, you must venture into the Throne of Thunder to vanquish the evil found within and exact justice for the centuries of slavery they endured under the Thunder King's reign. The main way to gain reputation with the Shado-Pan Assault is by killing bosses in the Throne of Thunder raid. Boss kills will grant you reputation all the way to exalted, but only once per week, regardless of the difficulty level. This means that you can earn reputation just as quickly in LFR as in Normal or Hard mode. If you are in a raiding guild that fails to kill all the bosses in any given week, you can find an LFR group to ensure you earn the reputation for the bosses that you did not kill in normal mode.
Trash mobs will also grant you reputation until you reach 1 point shy of friendly. This means that killing enemies in the Throne of Thunder Raid is the second most important way to earn reputation.
Outside of the raid, there are several one-time quests that award a small amount of reputation. Additionally, the once-weekly quest Champions of the Thunder King will award 300 reputation.
