Distraught, Lyra sets off to find him, and is helped by her old friends the gyptians, who arrange safe passage out of the country. She journeys across Europe and the East, following the addresses in the notebook, and is aided by supporters of Oakley Street and a collective of people who have been separated from their own dæmons.

Lyra is sexually assaulted by some soldiers on a train to Seleukeia. On her arrival, she hires a guide, Abdel Ionides, to take her through the desert to the Blue Hotel, a place inhabited by separated dæmons. Bonneville, who has been tracking Lyra, is about to shoot her when he is stopped by Ionides, who says that she will lead him to a great treasure. Lyra is greeted by Nur Huda, who tells her, "we have been waiting for you".

Lyra and Pan are reunited at the Blue Hotel, but their relationship is not the same as it was before. They continue to argue and seem to be at constant odds with each other. The Secret Commonwealth explores the difficulties in their relationship and the long-term impact of their separation.
